He guides them to a former weapons depot-turned quarantine facility in the mountains that serves as the base for the militia. A human patrol kills Luca, and an enraged Caesar tells Maurice, Rocket, Bad Ape, and the mute girl to turn back. Caesar deduces that the militia are using the apes to barricade the facility in order to fend off the incoming military forces, which intend to attack rather than reinforce the militia.
The next day, Caesar's young teenage son, Blue Eyes, and Rocket return from a scouting expedition to report they have found an oasis that could serve as a safer home. But it is quite a long distance away. Winter insists they leave immediately, but his words fall on deaf ears.
 
The Colonel reveals that the Simian Flu virus has mutated, causing infected humans to mentally devolve into primitive animals, depriving them of their intelligence. After killing his infected son, he ordered his own troops to kill any carriers before they could infect others. This led to a conflict with his superiors, who believed the disease could still be cured; as Caesar suspected, the military is coming to forcibly relieve the Colonel of his command. The Colonel ordershas ordered Caesar to be tortured, given no food in order to starvestarving him, and to leaveleaving him exposed to the cold. The mute girl, named Nova by Maurice because of a Chevy Nova vehicle side emblem found in the abandon ski resort, sneaks into the facility to feed Caesar. Rocket allows himself to be captured to prevent Nova from being seen so he and Caesar can formulate a plan to escape. The Colonel later confiscates the doll Nova left for Caesar, but the other apes escape via an underground tunnel.
That night, Caesar is awakened by swaths of green lasers emanating from a strong waterfall right next to Caesar’s family’s quarters. Just as he is waking and unseen to Caesar, there are numerous AΩ soldiers rappelling down the inside of the waterfall. Caesar walks to the waterfall, reaches in and takes hold of a thick military type rope. Caesar, sensing an attack, rushes and finds Luca, the head of the tribe’s security unit, and orders him to get all of the security unit together. Suddenly gun shots ring out from the direction of his sleeping wife and children. Caesar begins running quickly to where his family is. As he is running he comes across a AΩ soldier and kills him. The two-way radio the soldier was wearing echos a transmission stating that “King Kong is dead.” Caesar then realizes that a AΩ military team is attacking in order to infiltrate the colony. Once Caesar arrives to where his family is he sees a AΩ soldier, who is later determined to be the Colonel, standing at the cliff’s edge near the waterfall. The Colonel turns around and stares at Caesar intently—Caesar stares back. The Colonel then looks down in his stare to something near Caesar’s feet which Caesar immediately recognizes his wife, Cornelia, and his eldest son, Blue Eyes, who have both been shot multiple times and killed. A look of surprise overcomes the Colonel as he realizes he mistakenly killed the wrong target and not Caesar. The Colonel then opens fire on Caesar who is able to take cover and avoid injury. The Colonel then grabs the rope inside the waterfall, jumps on to it and begins his ascension. In a fit of rage Caesar runs and also jumps on the rope with the Colonel only dangling a few feet above. Caesar is able to knock the Colonel’s rifle from his hands as he was attempting to shoot Caesar. However, the Colonel pulls out a small tactical knife and cuts the rope sending Caesar falling into the spray and water at the bottom of the waterfall. Caesar survives the fall and is able to grab a hold of a rock by the shore of the torrential rapids. Caesar runs back up to where his now slain wife and son are in an attempt to find his younger son, Cornelius, whom Caesar did not see during all the chaos. He orders Luca and his team to search for Cornelius. After Luca and his team leave, Caesar hears a whimper and squeak. Caesar then sees the very young Cornelius’ head peeking from around the corner where he hid when the attack started. Cornelius cries out and Caesar runs to him, picks him up and hugs him tightly.
 
The military arrives and attacks the facility, and the apes are caught in the crossfire. During the chaos, Caesar sneaks into the Colonel's quarters to kill him, only to find that he has been infected by the virus after handling Nova's doll. Caesar refuses to kill the Colonel, instead allowing him to kill himself. Caesar then attempts to destroy a fuel tank but is critically wounded by Preacher, one of the soldiers he released earlier. At the sight of the apes being killed, Red has a change of heart and kills Preacher before being executed. Caesar blows the fuel tank, causing an avalanche that buries both armies, and flees up the trees with the rest of the apes and Nova.
Caesar decides to leave the tribe by himself in order to act as a decoy to distract the Colonel and his AΩ army from finding the tribe while the tribe journeys to the oasis. But he is also going to seek out the Colonel in order avenge the death of his wife and son. He orders no one to come with him and he rides off. However, out of loyalty, he is followed by Rocket, Maurice, and Luca. After some arguing back and forth and insistence by Caesar that finding and killing the Colonel was his fight, Caesar allows them to join him. In an abandoned village, Caesar kills a human in self-defense and finds his mute daughter, whom Maurice befriends by giving her a rag doll.

They encounter Winter in the mess kitchen washing dishes with the word “Donkey” painted on his back and now working for the AΩ Army after giving away the tribe’s hideout (he had faked the attack by Red and let him escape—and confront Caesar at a later time.) He reveals that the Colonel's forces are heading north to meet up with the rest of the military and the Colonel who was not at the camp. Caesar kills Winter by suffocating him, before he could call out to two AΩ soldiers standing outside the tent for help, in retribution for his wife and son. As they follow they Colonel’s caravan, Caesar and his group discover several dead soldiers who have been executed by their own troops; a fatally wounded survivor is revealed to be mute, just like the girl.

As the group views the AΩ base from a foothill above, they see it is full of captured apes in a huge and well protected detention pen. Suddenly, a three-man AΩ patrol comes upon Caesar and the group. After the group overcomes and kills the patrol, it is discovered that Luca had been mortally wounded while fighting with and falling on one of soldiers. Luca was stabbed by the soldier’s knife which was affixed to the front of his automatic rifle. An enraged Caesar tells Maurice, Rocket, Bad Ape, and the mute girl to turn back.
